There shouldn't be any problems working with multiple courses in the tool; it may be related to some configuration in the actual course. If you could answer the following questions, we can hopefully try and work out what's happened:

• What steps did you take when creating the second course, and what content and plugins do you have.
• Do you have any console logs in the course window.
• Could you provide a screenshot.
