Progress bar (top right corner of page), hyperlink color and resources iconmissing from the exported source code

1. I built a course using the Authoring tool. Then I exported the source code. I used grunt build to build my course. When I went to preview the course from the build folder, I noticed that the progress bar was missing from the main menu page (top right corner) and each of the individual topics (top right corner). Can anyone explain why?

2. Another issue I am encountering is the blue color of the hyperlinks in each of the component are missing color. They all display as gray, underlined text. I used custom code in the project settings and the color displays fine when run in Preview or from the downloaded course but when I export the source code and do a build, the color is missing from the hyperlink in each of my components. Any idea why?

3. Lastly, the resources icon only shows on the first page of the course when I use the exported source code version. It shows on every page when I preview it or use the downloaded source code. Any idea why?
